Disputing a billing after paying the monthly bill.

I pay off my balance monthly on my Mastercard. A little over a month ago, a service provider charged my card for payments that they were supposed to obtain from my insurance company (the form where the card number clearly stated "charge card only if denied by insurance").

When I disputed the charge 6 weeks later, the credit card company responded that their agreement with Mastercard forbids them from seeking the disputed amount back from the merchant because before I initiated the dispute, I paid the balance on the bill that contained that charge. Do all card issuers have this policy?
A timeline of the dispute (dates are changed):
Sept 29--merchant charges card for $1000.00
Oct 10-- Statement closing date. Total bill $2000.0
Oct 1-- I pay $2000.00 to the credit card company.
Oct 5-- After unreturned phone calls to the merchant, I initiate a dispute over the phone and follow it up with written letter and documents.
Oct 15--The credit card company reverses the credit. In response to my phone call the state that because I paid the bill they are forbidden from initiating a dispute.
