See if you can find out if the "collection agency" is an outside agency, or if it is the hospital's internal collections department. If it is an outside agency, then I suggest politely informing them that you will only be dealing with the hospital directly. If it is the internal collections departement, then you might as well deal with them.

If this hospital is near you, just go in (might need to do it during regular business hours), find an information desk or something, and ask where to find the billing department. Then go there, explain the situation, and, if at all possible, be prepared to write a check right there for the $100. Be sure to get a receipt and a statement of how much more is due. Be polite, but firm, in telling them that you want to deal with them directly. Mention the lost check, and tell them about the stop payment order. See if you can get some kind of acknowledgement from them in writing.

If all goes well at the hospital, and if the collection agency is an outside one, then call the collection agency, and let them know that you have started payments to the hospital, and that the collectors will no longer be needed.
